There is a knocking and rubbing noise coming from the engine only when the clutch is pressed 2/3rd's of the way down when not in gear. And you can feel the vibration through the pedal.

Could be clutch bearing ?

Would it be covered by the warranty?

If a mechanical defect , yes. If just normal wear and tear ,possibly by someone sitting with foot on clutch , no . Got to strip it down to check cause if that is the fault and dependant on findings.
