Take it back to whoever carried out the repair for fixing and get them to sort it out .
I'm sorry, but I'm interested in the potential root cause, not in who shall fix the issue. Is it possible that water gets in through the spoiler fixing points even both sides of the lid metal in this area are completely flat pressed and don't seem to have any room for water to get in. Some say yes, Skoda dealers say no. Anybody had the same issue sorted?

Not knowing what work was done with regard to the repair
, from what you say , pretty obvious the leak was caused by what ever they did if not leaking prior to that .
Nothing special was done, spoiler removed, rust on the lid around the spoiler fixing holes was cleaned, glazed with putty, painted, and spoiler put back. Could be it was just enough for a tiny gap to appear, but it isn't believable that water can get through there. Hope some silicone might help, otherwise need to do a thorough check taking the trim out and watch from inside while pouring water from a hose.
