Semi automatic gearbox issues

I have a 3008 77k
So driving a few days ago car should have been in automatic mode then changed itself into manual wouldn't go back to auto mode. Turned engine off left it 30 mins approx returned drove fine, trying to move car off the drive car refused to recognise reverse called a mobile mechanic came out told me in basic terms the cars computer had lost all its gears and he patched it so it would move but get to Peugeot and no where else. Drive to Peugeot first 4 miles perfect then again put itself in manual continued to Peugeot approx another 3 miles for a complete reprogramming quoted £99.
Peugeot called a hour later the car has a massive hydraulic leak to do with gearbox will cost £385 for hydraulics. They then proceeded to tell me that I possibly have a damaged clutch and gearbox.
My issue with Peugeot with damaged gearbox and clutch is with me driving the car in manual it's as smooth as ever no jerking no nasty noises just should not be in manual, so should I tell Peugeot just to do hydraulic and reprogramming or should I be overly concerned to what they are saying, I'm always nervous of going to main dealers as I've heard some horror stories regarding the job price suddenly jumping by 100s
The only positive I've found out the car has a recall regarding timing belt so having that replaced while it's there saving money in the future

I think they are just trying to warn you that the hydraulic leak may have caused further problems.
Replacing the hydraulic actuator is the first thing that needs to be done to rectify the initial fault but and its a big but there is the possibility of further expense unfortunately.Piloted gearboxes are great whilst they work correctly.Hope this helps
