Ive pulled every fuse out to see if there is a short and i cant see 1.

Sounds like either a drain on electrical circuit or alternator not charging . Simple two min test to check alternator output which most fast fit centres or accessory shops will carry out foc.

As i said i had a meter on the battery and took out indervidual fuse's and it didnt change, well only when i took the footwell fuse out as that was being used at the time,
If it is the Alternator, how much will they charge to fit?

Not a big job to fit ,case of phoning any local garages or auto electricians for quote .You might find many not keen on fitting alternator supplied by customer . From past experience ,I wouldn't do it .
